Research Fellow position developing reproducible pipelines and software infrastructure to analyse functional genomics data as part of the FAANG project. As part of an EU Horizon 2020 funded project, a post-doc position is available in Mick Watson's research group for four years, to lead the development of pipelines and software infrastructure for the processing and analysis of functional genomics data.
The post is part of a large EU consortium project (GENE-SWitCH) whose aims are to produce detailed genomic annotation, across tissues and time points, of the pig and chicken genomes. GENE-SWitCH will provide essential data and analysis to the wider Functional Annotation of Animal Genomes (FAANG) project. Roslin is responsible for leading the bioinformatics workpackage and the post-holder will work with collaborators throughout Europe in the GENE-SWitCH project and throughout the World in the FAANG project. Data types to build pipelines for include RNA-Seq, miRNA-Seq, IsoSeq, bisulfite sequencing, ATAC-Seq and ChIP-Seq; and the aim is to use existing tools within a workflow manager such as Snakemake or Nextflow. Software infrastructure such as virtual machines, containers and software environments will need to be developed to ensure reproducibility.
The successful candidate will hold a PhD in a relevant subject (e.g. bioinformatics); be close to completion of their PhD studies; or have extensive experience in the field. They are expected to have experience of large scale analysis of functional genomics data, and be comfortable working from the Unix/Linux command line. They must have an interest and experience in computational biology. This post will offer an exciting opportunity to work in a dynamic and data-oriented research group, contributing to a large, multi-national research project.

Further details: the FAANG project is an international project with the aim of producing in depth, tissue- and time- specific annotation of farmed animal genomes. GENE-SWitCH is an H2020 funded project to produce such annotation for pig and chicken and will involve the analysis of data from long-read (PacBio) and short-read (Illumina) sequencing machines, and technologies such as RNA-Seq, miRNA-Seq, IsoSeq, bisulfite sequencing, ATAC-Seq and ChIP-Seq.

The Roslin Institute is leading the bioinformatics workpackage which will involve the development of reproducible, scalable pipelines (using a workflow management tool such as NextFlow or Snakemake) and the creation of virtual machines, containers and portable software environments (e.g. conda)

The post-holder will be expected to help lead the workpackage, and communicate with collaborators on every continent, regularly, to co-ordinate the work within and across workpackages.
